When multipoint analysis is performed with an incorrectly specified model, the lod score can be negative close to every marker which may mean that the entire region produces negative lod scores even if a disease locus is actually present.

Four-point lod scores obtained from the same pedigree set using the correct model and one with complete penetrance and no phenocopies.

Very similar effects are obtained if pedigrees are analysed assuming homogeneity when in fact locus heterogeneity is present and only a proportion of pedigrees are truly linked.
